Pronation correction

I recently went to a running store for new sneakers and was told that i have foot pronation. I later told him the inside of my knees hurt when I run and that i roll my ankles easily. He said those are both common symptoms. So, I bought a pair of sneakers that support the inside of my feet. It has taken care of my knees and ankles, but now when I run the outside of my feet hurt, particular in the middle. Is this normal or is it the shoes? Will it go away as I strengthen my other muscles? Is it bad to go barefoot/wear flip flops?
